The designers just don't come up with this stuff. It's based on personal knowledge and experiences.

Parasite Eve Series
Most definitively imaginative. Mitochondria turning against you. Fighting with the power of your cells

Final Fantasy X
This story touched on the pitfalls of government and religion, better than FF7 one moment of shock with Aeris' death.

Metal Gear Solid Series
Good government conspiracies about war and peace (Unfortunately very accurate stuff about what they are doing)

Naruto Ultimate Storm Series
I know this game is based off of an anime, but the story is a good one, not just about ninja fighting each other, but building relationships, and learning how to be at peace with yourself, IMO. If you exclusively watch the anime like myself Naruto Storm 4 gets wayyy ahead of whats currently out (possibly more than a year ahead) the ending is non-canon though

Assassin's Creed Series
Secret Societies, historical parallels, and the ultimate one-liner:
"Nothing is true, everything is permitted"
I'm hoping they make one that takes place during the 1900's

"Mass Effect Series"
This is what Shenmue could have been. A trilogy where your decisions have far reaching consequences. I reaaly hope Bioware make a sequel; not a prequel.

One series I really need to finish is Xenosaga. Good story; beat the first game, didn't get around to playing the other two.

SN:*Please finish Shenmue 3 Sega. I want to see how it ends.
